I'm having a similar issue. I have several sites under on domain but they all end up showing the same thing.

What I've noticed while poking around in with the nginx.conf file and some of the subdomain conf files is that nginx only includes the first file in the conf.d folder OR it is pulling all the files but there might be some variable conflicts for example the root path is set as root for all the files.

Let me know your thoughts.
